For stock piston diameter, red coded pistons ranged 3.9982 – 3.9988, blue 3.9994 - 4.0, and .003 oversized 4.0006 – 4.0012.  These are measured at 90 degrees from the pin at the pin centerline. 
 
You can then use judgment on measuring both the piston and the engine bore.  Check with your engine builder to properly size the gap for the type of use/abuse you intend on demanding from your motor.  He/she will want to know the revs required and the weight of the rotating mass etc.
