Do you know the exact part number of the clutch disk and clutch pressure
plate that you used?  If they are the wrong part numbers, it could be
the clutch pressure plate housing is hitting the bellhousing.

One of your emails indicates you get the noise still when you pull the
clutch lever back, but the noise is lower.  This almost sounds like an
interference problem between the clutch bearing and the pressure plate. 
It could still be something else though.

The starter should mate directly to the bellhousing.  The only washers
used would be under the heads of the nuts that hold the starter in place.

Are you using the stock Ford style starter or have you replaced it with
an aftermarket starter with the solenoid on the starter housing?  Can
you get a photo of the starter as it's mounted on the transmission?

When you take it all apart, look very carefully inside the bellhousing
for any shiny places where the pressure plate could have been grinding
on the aluminum.  That will be a tell tale-sign.  Take a photo of the
bellhousing inside, with the throw-out bearing in place, and post to the
list.  Also, like you just did with the view in the inspection hole,
take a good photo of the clutch pressure plate, two or three angles and
inside the center.

I'm sorry you're having such trouble.  Hopefully with more photos and
ideas from people, we'll help you figure it out.
