You might also consider using a sealed airbox.

In addition to shielding the top of the intake, this provides other advantages:

1. Allows for optimizing air intake design/locations e.g. increase engine power by leveraging "ram" effect.
2. Even out the intake distribution between stacks.
3. Provides flexibility for additional aero optimizations.

By decoupling the air intake and flow into (or more likely, out of) the rear decklid opening, you could then close off the "sugarscoop" area of the decklid. This type of modification is typical of many race versions of cars w/similar rear decks. Also, s described in a recent diagram in Motor Trend describing the new Corvette C7 design, the decklid was redesigned to reduce flow separation ... which improves aero including making the rear spoiler more effective (which you might also see on some more recent race Panteras).
