Chris, what pads do you run? Wilwood usually incudes polymatrix pads with 
their calipers which are a hard, long-lasting pad but not necessarily the 
best stoppers. I like Porterfield R-4 S pads.
Another thing to look for is glazing of the rotors from lack of proper 
bedding of the pads. In this month's Hot Rod mag, a '64 Pontiac GTO had full 
aftermarket brakes and he couldn't stop the car rollng off a trailer! The fixes 
(multiple, by a pro) were enlightening. You're going about this correctly 
IMHO- doing research before throwing money at the problem. Good luck- J
