I had the exact same symptoms a few years ago and found my voltage regulator was the culprit. A new $29 solid state regulator from Kragen Auto solved my problems. 


BTW - When your battery was drained, did you put a trickle charger on it to bring it back up to par, or did you jump start your car? Jump starting can cause a voltage spike to which most aftermarket electronic ignition systems are susceptible.
