Based on this, are we better off with a 2 1/2 collector and pipe into a 3 inch muffer, than three inches all the way?

For the short length of the intermediate pipes, 2 1/2" diameter is plenty.
It's the muffler core that represents the restriction. Ideally, you want
it to appear to the collector as a larger effective diameter than the
intermediate pipe. With the 2 1/2" intermediate pipe, step up to a 3"
straight through core muffler like a Magnaflow. The OBX mufflers I examined
at PIM appeared to have a smaller internal diameter, the opposite of what
you want.
