The worst part was
getting the pulley bolt holes lined up

Use a drift, small pin punch, or an awl.  Insert it through one of the the water pump pulley bolt holes and one of
the threaded holes in the pump flange.  As you move the pulley upward to align the pilot on the pump flange
with the center hole in the pulley, the threaded flange holes will end up in close alignment once the pulley is 
on the flange pilot.  Then, minor adjustments can be made by moving the drift from side to side.
