It is heretical to some to suggest that the shuttle valve (which displaces 
in the event of differential pressure) might block flow or pressure to one 
or more calipers.   But some others believe that it can contribute to 
problems like those you are facing.   I don't know for sure one way or the other.   
Is your red idiot light on the dash illuminated?   (And is the wire hooked 
up to the switch on the shuttle valve?)

The valve is located in the brass junction block under the master, on the 
trunk floor, through which the brake lines pass, and the brake light switch.
