Maybe u-joints out of alignment. With smaller joint angles alignment won't matter much, the larger the angle the more it matters.

Under hard acceleration there is a bad vibration coming from the rear end.  I didn't have this before the lowering so I'm guessing its not a wheel balance issue?  I then raised the car back up to where I had it before and no more vibration under acceleration.
